When we don't have items in stock at one store, but do in another store, how do we handle sales taxes if the rates are different? For instance, if a client places the order in one store, but takes delivery and accepts it from another location, which sales tax rate should we use?

The answer to this question will vary by state. However, in California, if you are a retailer with more than one location, the place of sale is generally considered the location at which you carry on principal negotiations even if you must forward the order to another location for acceptance, approval of credit, shipment, or billing. This is referenced in California State Board Regulation 1823.4.
