I registered a company under one name in New York State. However, most of my business, at least in the beginning, will be coming from my website, which has a different name. Do I need to register another name with New York State?

Under NY state law, if a company desires to conduct activities under a name other than its true legal name, a certificate complying with Section 130 of the General Business Law must be filed with the New York State Department of State. You should register the name used. You don't need to include the dot com for a domain name.
