I receive a non-taxable transportation stipend from my company. The stipend doesn't even come close to covering the miles I drive on my personal vehicle. When I file, will I have to file to claim this as stipend as income? Also, I have been keeping a detailed log of the miles, is the stipend going to offset the actual IRS $0.56 standard mileage?

To directly answer your question, the amount is not taxable to you as long as the stipend does not exceed the standard mileage deduction of $0.56 per mile.
